Acyl-CoA oxidases (EC 1.3.3.6) are a group of flavoenzymes containing one non-covalently bound FAD per subunit as the prosthetic group and belong to the super-family of oxidoreductases, specifically those acting on the CH-CH group of donor with oxygen as acceptor. The systematic name of this enzyme class is acyl-CoA:oxygen 2-oxidoreductase, which is also known as fatty acyl-CoA oxidase, acyl coenzyme A oxidase or fatty acyl-coenzyme A oxidase.

The central pathway for fatty acid breakdown in higher plants is via peroxisomal β-oxidation. Fatty acids enter the cycle in the form of acyl-CoA thioesters, and during one round of β-oxidation, the acyl chain is shortened by a two-carbon unit and one acetyl-CoA molecule is produced. The first step in the peroxisomal β-oxidation cycle is the introduction of a double bond into the acyl-CoA substrate, resulting in the formation of 2-trans-enoyl-CoA. This reaction catalyzed by acyl-CoA oxidases is a two-step reaction. The cofactor FAD in this reaction gets reduced to its FADH- form in the first half-reaction concomitant with acyl-CoA oxidation. FADH- is then reoxidized by molecular oxygen in the second half-reaction, generating H2O2, a potential signaling molecule. Note that the members of the acyl-CoA oxidases family have different chain-length specificity for the acyl-CoA substrate, but they encompass the oxidation of the full range of acyl chains together present in vivo. In addition, acyl-CoA oxidases play a crucial role in many pathways, which include fatty acid degradation, alpha-Linolenic acid metabolism, biosynthesis of unsaturated fatty acids, biosynthesis of secondary metabolites and some other metabolic pathways.
