The structure of malate dehydrogenase reveals a homodimeric configuration. Each subunit of the dimer has two distinct domains that vary in structure and functionality. A parallel β-sheet structure makes up the domain, while four β-sheets and one α-helix compose the central NAD+ binding site. The subunits are held together through extensive hydrogen-bonding and hydrophobic interactions.

Malate dehydrogenase is widely prevalent in most organisms, because it participates in the most important pathway in central metabolism, the tricarboxylic acid (TCA) cycle. The TCA cycle provides the cell with necessary molecules and nutrients by consuming breakdown products of carbohydrates and fatty acids. The cycle produces essential intermediate molecules, reducing agents, and ATP needed for the normal functioning of the cell. Malate dehydrogenase is also involved in gluconeogenesis, the synthesis of glucose from smaller molecules. Although studies on malate dehydrogenase has been progressing in last several decades, the crystal structure was not reported until recently, which greatly promoted application research of this enzyme.
