Electrophoresis is the motion of dispersed particles relative to a fluid under the influence of a spatially uniform electric field. It has become a basis of a number of analytical techniques, which can be used in enzyme separation by size, charge, or binding affinity. SDS-PAGE is a widely used method to analyze and isolate proteins. During the electrophoresis, proteins move towards to positive electrode, and the migration rate presents positive correlation to the molecular weight of the protein. SDS-PAGE is a convenient method for enzyme isolation and purity testing.

Isoelectric focusing (IEF) is an electrophoretic method that allows the separation of amphoteric molecules (proteins, enzymes, peptides) in a pH gradient under the influence of an electric field according to their isoelectric points (pI). Different enzymes will stop at the positon where the pH equals to their pI. The purified enzymes are available after the separately elution.

AEP technology is the combination of affinity chromatography and electrophoresis. During the electrophoresis, due to the affinity, the target molecule's migration rate decreases or remains at the origin. This method has become a simple and rapid tool for the analysis of binding affinities and inner reactions. It is commonly used in the separation, purification, and identification. The most two common approaches are lectin affinity electrophoresis (LAE) and capillary affinity electrophoresis (CAE).
