Sequence-Based Screening

One of the most common in silico approaches to discover new enzymes is based on the analysis of the primary sequence of protein as a whole or in specific portions. Novel enzymes performing the same or similar reactions can be screened and identified with a known, characterized enzyme and its corresponding gene from the database. This process can be completed by amplifying the target unsequenced genes with design primers, or with the help of protein sequence alignment tools when the target gene is sequenced.

As the first step, different sequence-based screening strategies are proposed based on whether genomic data is available. Probe technology based on PCR primer sequence enables exploration of complex DNA mixtures from metagenomes for which no genomic data is available. With this technology, PCR primers are designed with a known parental gene as the template, and used for PCR amplification of close homologous genes. By combining probe technology with genomic context analysis, novel enzymes have been identified in strains showing desired activities. Pairwise sequence alignment strategy, also known as “sequence identity” strategy, is conducted through available genomic data, such as GenBank. In the end, heterologous expression is usually employed to identified targeted new genes.
